I am confused about when to use "diy vs dy" and "sy vs siy" what is the rule? Why with some words do you add the I and others there is no I?

There's no rule. They're just pronounced the same with or without the i in there, so you can omit it or keep it at your leisure. Many Tagalog speakers (especially on the Internet) do this.
 
Ex:
Siya => Sya
Niya => Nya
Ninyo/Niyo => Nyo
Niyan => Nyan
Diyan => Dyan (I haven't seen somebody turn Riyan into Ryan, but it might be possible. Sounds a bit awkward, though).
Niyon => Nyon

Best bet it to just not do it, type it properly each time (with the "I").

@AMBoy I agree, I prefer the full spelling but A LOT of people type it the other way as well.

@simpleauthority Sure, its fine for reading but there is just no reason for a learner to waste any time stressing over when to incorrectly spell a word .
